Soccer Manager believes that most of the answers to your questions are covered within our Help.

They count like bonus games so are only positive.

For instance:

1) Say you have a player who wants to play 75% of games,
2) You play him 7 games out of 10 in the league - so he has 70%
3) If he plays in the SMFA Cup he is treated as having played 8/10 games NOT 8/11 so his percentage has improved.
4) If he is not selected he will have still played 7/10 games and you have not lost anything.
